Clinical Trial Budget Software Compared: 5 Approaches and Where Cloudbyz CTFM Fits

Written by Smit Shah | Oct 19, 2026, 5:59:59 AM

Tufts CSDD has reported average Phase III budgets above $65 million for oncology protocols (Tufts CSDD Impact Report, 2022). A 2022 Tufts CSDD survey found that 76% of protocols have at least one amendment (Tech Funding News, citing Tufts CSDD), and 83% of sites prefer to be paid within 30 days (Clinical Leader).

Sponsors manage that money in very different ways. This comparison looks at five common approaches, judged on the same criteria, rather than listing vendors.

The five approaches

  1. Spreadsheets. Budgets, payments and forecasts in Excel, updated by hand.
  2. General finance or ERP tools. The company's accounting system used for trial invoices and payments.
  3. CRO-provided tools. Budget and payment tracking run by the CRO in its own system.
  4. Standalone trial budget or payment tool. A dedicated tool for trial finance, separate from CTMS and EDC.
  5. CTFM unified with CTMS and EDC. Trial finance on the same platform as study operations and data.

What each approach suits

  • Spreadsheets work for a single early study, and stop working as studies, sites and amendments multiply.
  • ERP tools handle accounting well but were not built around visits, procedures and site budgets.
  • CRO tools suit fully outsourced programmes, but sponsors see only what the CRO reports.
  • Standalone tools add trial-specific finance, but depend on data feeds from CTMS and EDC to know what work was done.
  • Unified CTFM links finance directly to visits, milestones and enrolment, which suits sponsors who want their own real-time view without maintaining integrations between modules.

Questions to ask any budget software

  • Show a site payment generated from a completed visit
  • Show a site budget built from a rate card
  • Model an amendment and show whether a change order is needed
  • Show a forecast based on actual enrolment
  • Show holdbacks applied and released
  • Show a site's view of its own payments
  • List the integrations needed for this to work

What this means by role

  • Clinical operations directors: the approach decides whether you can see spend and progress together.
  • Study finance leads: the approach decides how much manual reconciliation remains.
  • Biotech finance leads: CRO tools and spreadsheets are common early, but limit your own oversight as you scale.
  • Site finance teams: only some approaches give sites their own view of payments.

Where Cloudbyz CTFM fits

Cloudbyz Clinical Trial Financial Management (CTFM) takes the unified approach. It is built natively on Salesforce on the same platform as Cloudbyz CTMS and EDC, so visits, milestones, enrolment, budgets and payments share one data model with no integration needed between them. It supports study and site budgets, MSAs, rate cards and templates, visit-based invoicing, holdbacks and payment terms, and sponsor and site portals. Its forecasting module uses actual progress to forecast spend and shows whether a change order is needed, how much, and which regions and sites are affected. The Financial Navigator and Invoice Reconciliation agents, built on Agentforce, answer budget questions read-only and route invoice exceptions to a person. Integrations remain available for external systems such as ERP.
